stains on paint

My wife got me a Mexican Strat....light green with white pick guard for Christmas. It was in a gig bag, standing upright on the floor....had water leak and the bag got wet on the bottom....pulled guitar out of bag, lot of moisture on the bottom, but noticed that the dye from the gig bag got onto the paint and made noticeable stains. Not sure if its just on the surface....tried to rub the stains with dry cloth to see if they came off when dried, but no luck....any suggestions? I was thinking a very mild rubbing compound, but I dont know
