i've just spent the last hour trying to adjust the intunation on my "D" string, i absolutely cannot get it. here is how i was taught to correct intunation and please gimme your take on how you repair it.
12th fret harmonic should be the same as the 12th fret pressed?

well, first off make sure the battery is fine in your tuner, if using a battery powered one, and your chord is good. your string intonation is good when the open D, harmonic D, and the fretted D, are all the same pitch (in tune) when fretting you have to make sure you are fretting the string EXACTLY IN THE MIDDLE between the 11th and 12th frets, if not you will cause it to be flat or sharp. start over and reset the saddle to be inline with the 3rd or 5th string saddle. then tune open D, then the fretted, and check the harmonic. Move the saddle foward or backwards as needed, if you still cant get it, take it to shop, shouldnt be too much $$ to fix

I don't know if I would adjust my intonation with old strings. They can get way out of whack after a while. With new strings at least you're sure the characteristics of the strings are fairly consistent.
It shouldn't be the neck causing the problem if the other strings are OK. It could be a high fret, but I'd bet that it's a lousy string.

I will intonate and restring your guitar for 15 bucks on any trem other than a floating vibrato.
I will COMPLETELY set up your guitar, oil all parts, clean and level frets, everything. I offer all these services at my tech shop.
A thing to member, fretted note sharper, move the saddle back, fretted note flat, move it forward.
New strings are a must
Make sure your neck is adjusted right, to the way you play, some like it straight, some like a little bow.
Action, make sure that is where you play it at.
Something else that can make yoru guitar out of intonation, make sure your pickups are not too high. The magnets in the strings pull them out of their vibration, and will result in a mathmatical distortion.
A good tuner is a good thing too, I intonate with a Korg DTR2.
